I'm watching through The Waltons from start to finish for the first time. It was quite a pleasant surprise to see John-Boy in this episode. Though one thing I thought was a bit strange is that he's out of his coma and fine now, after The Waiting I expected that there would be an episode all about him waking up.

I never thought of that, but yes...there probably should have been an episode dedicated to his awakening.

You have to remember that The Waiting took place on November 22.1979 which was Thanksgiving Day that year. The Prodigals did not take place until January 17,1980.Prior to that we saw The Spirit in which John says' we do not know if he will recover.'But just after this episode we have The Idol which takes place in the early spring of 1944. So The Prodigals took place several months after The Waiting.
