I know John-Boy mentioned Thoreau a couple of times.

I really enjoyed the "Five Foot Shelf" because John-Boy was so excited about the set of books that "Mr. Reed" (was that name choice intentional?) was selling. In the end of the episode, after finally receiving the books, John-Boy reads aloud from Richard Henry Dana's Two Years before the Mast. I imagine that John-Boy would have really enjoyed that great work of 19th-century autobiographical literature!

In The Substitute John-Boy borrowed a book of essays and when the teacher is packing to leave he says he enjoyed one in particular on self-reliance. The teacher says she needs to re-read that one but JB says he likes it because...and then I forget the exact words but it had something to do with admitting you need other people or some soppy idea like that. 😁 But I can't remember the name of the author.

^ It was a book of essays by Emerson. Miss Pollard told John-Boy that he should copy Emerson's style but John-Boy, despite enjoying the essays, John-Boy basically (apologies to Judge Judy) told her that he had to write what he felt in the way he knew he had to write it.

Edgar Allen Poe, my favorite, was no friend of Ralph Waldo. If you want proof, read "The House of Usher". The house is Emerson.

I'm not sure if the other kids liked reading as much. Elizabeth did with the Jessica Girl Spy book.
When the New John boy was on he mentioned Fitzgerald to Jason in his NYC apartment but I don't remember the details.

I can't say if it was one of his favorites, but John-boy has read from a Collection of Emerson's Essays, given to him by Miss Pollard in the Substitute, (S2E11). Earl Hamner Jr. spoke of still having this Collection of Essays on his desk and reads from it on occasion.
